not sure about trains
try taking buses from Budapest - Prague - Munich
there are two really good bus companies that does it
(1) http://www.studentagencybus.com/ (but you can't book online, they have overnight buses from Prague to Munich departing just before midnight and arriving around 6 am - save you one night's accommodation)

we took buses from Budapest - Prague - Munich last September (also went for a side trip to Bratislava)

I personally prefer traveling overland with buses (trains are not necessarily faster but definitely more expensive; with trains - most cheap tickets are non-reserved seats tickets - which means you have to change seats all the time if you happen to be seating at reserved seat) also bus stations stops are more central -- prob easier if you purchase the bus tickets on the day you arrive
we paid around 700 Kc for Prague-Munich (student agency), around 800Kc for Prague -Warsaw (Euroelines), Warsaw-Krakow (Train ticket 40PL), Krakow to Bratislava (Eurolines 110 Zl), Bratislava to Prague (13 Euros)
