Do not accept dual nationality is a domestic law of certain nation, such as Philippines or Malaysia. If their citizen obtains a second nationality, they need to give up their Malaysian or Filipino nationality.
This domestic law does not apply to foreign nationals who have 2 nationalities. They simply have no jurisdiction to apply the law for foreign nationals.
If a non-Filipino person has 2 legal passports, he has the choice and the right to use both passport. It does not matter which port you leave and which passport you use to enter the last nation. Again, Philippines does not have the jurisdiction or power to enforce which passport you use, because both are legal documents.
Philippines may have this domestic law, but there is no way to enforce on foreign nationals. I believe this rule is hardly enforced.

I am not sure Taiwan immigration will do that for you. You sure they can stamp both Taiwan and your second passport?

My wife also has Taiwan and a European passport. We went to Philippines about 10 times in the past. She always uses her Taiwan passport to enter Taiwan and uses her EU passport to enter Philippines. Never had a problem.
I am not sure Taiwan immigration will do that for you. You sure they can stamp both Taiwan and your second passport?

It seems like Philippines has passed a law in congress acknowledging all their dual citizens. Then this dual national confusion is put to rest. This article from their immigration website:
PHILIPPINE IMMIGRATIONS: New rules on dual citizenship: Filipinos with dual citizenship can now enter and leave the country, trouble free, as long as they present both their Philippine and foreign passports to immigration officers at the time of arrival or departure, according to immigrations Commissioner Alipio Fernandez Jr.
This developed after bureau of immigration came out with new rules for arriving and departing passengers who availed themselves of the dual citizenship law passed by Congress last year.
Under the law, Filipinos who became, or are intending to become naturalized citizens of other countries, have not lost their Philippine citizenship. According to Mr. Fernandez, a Filipino who presents a foreign passport shall only be given an indefinite stay in the country if he or she can show a valid Philippine passport or a certificate from the BI as proof of dual citizenship.

So I guess no more issue about all passengers with dual nationalities.

My wife and I traveled to Manila and Kalibo by direct flight from Taiwan many times before. One of my daughter also has Taiwan and EU passport. Never had a problem. Last trip was last year in Oct.
I think the Philippines immigration is no problem. They never check the stamps or ask any question. But the airline check-in staff in Taiwan is the one that asks you questions. If the Taiwan airline staff tells you you cannot use different passport to enter Philippines, just tell them this is dead rule that Philippines immigration never enforces.
So to sum up, the Philippines entry is no problem, but the Taiwan airlines checking staff may follow this defunct rule and ask you some questions. Just tell the Taiwan airline staff this is defunct rule that never enforced. But most likely airline staff won't care either.

我剛剛收到MECO回信如下:
Sir,
If you are going to use your Australian passport to enter Philippines, Philippine immigration will look for departure stamp from Taiwan in your Australian passport. If you can have it stamped here in Taiwan, then you do not need visa for stay in Philippines of 21 days or less.

我從台灣出境時, 請海關兩本護照都蓋出境章(外國護照那本只有出境章沒有入境章)
入境菲律賓時我出示外國護照, 平安出入菲律賓.
同機另外有一個也從台灣出發的美籍華人, 他沒有台灣的出境章, 照樣平安進出菲律賓沒問題. 不過台灣海關樂意蓋兩本護照(只要是同名, 出生年月日相同), 所以多蓋個台灣出境章比較保險
