My wife and I will be leaving from HK to Kansai airport (Osaka) on sept 27th, and will be returning on october 9th from Narita Airport (Tokyo). And this is my first time going to japan, and i read alot of postings in this forum... and here are my itinery..
9/27 Day1: Arrive osaka airport at 19:30PM,
-- Check in to Comfort Inn Hotel at 心斎橋 (http://www.comfortinn.com/hotel-osaka-japan-JP025)
-- Walk around at night, after checking in.
9/28 Day2: Stay in Osaka
-- Tour around the area. ( i have not yet plan out what to do in osaka yet)
9/29 Day 3: Stay in Osaka
-- Tour around the area.
9/30 Day 4: Take a day trip to Kobe.
-- Take a morning train (about 30 minutes)
-- tour around and have dinner in Kobe.
-- return back to osaka around 10PM.
10/1 Day 5: Check out Osaka Hotel, and go to Kyoto. (APA Hotel)
-- Take a train around 11AM and go to kyoto (about 30 minutes)
-- check in to Kyoto Hotel, APA Hotel, 京都駅堀川通. (i made reservation from APA's website, and it is 8500 Yen per Night for a double room)
10/2 Day 6: Stay in Kyoto
-- tour around Kyoto (i have not yet plan what to do in Kyoto yet)
10/3 Day 7: Stay in Kyoto
-- tour around Kyoto (i have not yet plan what to do in Kyoto yet)
10/4 Day 8: Check out from Kyoto APA Hotel, and go to Hakone 箱根

Because of no booking available on October 4th, with 箱根の森. So i made a reservation on October 7th. That means, i will first go to Tokyo, stay for 3 days, then go to 箱根 to stay for 1 day, and then come back to Tokyo for another 2 days.
I was also looking at 一の湯本館, but it seems like, the price for Saturaday are about 2900 Yen more than a normal weekday.
A few more questions.
1. There seems to be so many train website for Japan - Is there any ONE website that will contains all the location, and i only have to select Start + Finish, and it will tell me all possible ways to get there, including how much, and how long?
2. How is the train prices comparing,
a) Kyoto to Hakone VS kyoto to Tokyo? -- How much and How Long?
b) Tokyo to Hakone? vs Hakone to Tokyo? -- How much and How Long?
3. For Kyoto - i am also looking at ホテルアルファ京都 (www.alphakyoto.com), APA Hotel (京都駅堀川通) , and Tokoyo Inn (東橫inn 五條烏丸).. how does the following compare as far as, CONVENIENCE for transportation, Safety and Quantity??

1)If u carefore convenient, not about price, kansai thru ticket (is like value stored card) is all you need in area of OSAKA, KYOTO, and NARA. Also there's contactless card called ICOCA, also apply to most transportation in Kansai area.
2)And if u take Shinkansen to Tokyo from Kyoto, no need to take JR PASS, no good as u said.
But i am having a hard time to find out, if i should get,

Or just subway pass within each place?
Can you tell me What type of pass will fit me the most? I know JR Pass is no good, b/c I am only traveling ONE time from Kyoto to Tokyo...
1)If u carefore convenient, not about price, kansai thru ticket (is like value stored card) is all you need in area of OSAKA, KYOTO, and NARA. Also there's contactless card called ICOCA, also apply to most transportation in Kansai area.
2)And if u take Shinkansen to Tokyo from Kyoto, no need to take JR PASS, no good as u said.

Since I will be traveling from Osaka to Kobe, Osaka to Kyoto, Kyoto to Nara.... what type of pass I should get (i dont want to over pay).
Is there any pass that let me travel with the following, and the pass's price will be less than if i pay each one individually?
1. Kansai Airport to Osaka
2. Osaka to Kobe
3. Osaka to Kyoto
4. Kyoto to Nara

Then u can buy Kansai Thru 2 or 3 day pass for urban transportation in Osaka, Kobe, Kyoto... 6 prefectures.
Kansai Airport to Osaka take limousine bus is the cheapest. But railway transportation in Japan is more convenient and save time, although it is not cheap at all.
Shinkansen is also expensive, wondering what train u wanna take from Kyoto to Tokyo?
